Araguaína was established in 1876 by João Batista da Silva on the right bank of River Lontra, for which the village was named. Originally part of the municipality of Araguaia (today, Araguatins), the village was subsequently transferred to Boa Vista do Tocantins (today, Tocantinópolis). The lack of roads and the unhealthy environment caused the decline of the village, until the arrival in 1825 of new colonists. Lontra was incorporated on 8 October 1948 to the municipality of Filadélfia, established the same day by State Law No. 154 and inaugurated on 1 January 1949. The village was renamed Araguaína, for river Araguaia, which forms the border with Pará State. The district of Araguaína was established by Municipal Law No. 86 of 30 September 1953 and inaugurated on 1 January 1954. The municipality of Araguaína was established by State Law No. 2,125 of 14 November 1958 and inaugurated on 1 January 1959.
The flag of Araguaína is horizontally divided yellow-red-green with the town's emblem in the middle, surrounded by white twirls.
