These flags would seem to be flags of the School of Dentistry, rather than of the university. They are red, with gold fringe, and have a gold university emblem above gold text 日本大學歯學部 (Nihon University School of Dentistry).
The emblem itself seems to be a stylised version of 學 (meaning "learning, knowledge") above a wreath.
And Auburn University includes a picture (at a sports event?) of a red flag with the emblem in black above the name of the economics/business department of the university, in black. Perhaps each department has flags like these two examples.

The University history page states: "1936 The University Flag designed."
Then there is the logo of course (red written 'N' with large dot recalling the sun disk on the national flag).

The Nihon University. flag uses the emblem composed of cherry blossoms and Chinese letters of university 大學 on a cherry pink field. See www.tfc-biso.co.jp.
All faculties use same flag with faculty's name in Chinese letters either at the bottom or along the hoist except for faculty of law whose flag has purple field.
